Food stockpiles cover the meat, but the other stuff may rot still, especially if its not on its own stockpile (i.e. the refuse one). Make sure you have a good sized refuse stockpile for the other stuff the butchers shop makes. Also, you can see whats in the butchers by using T and hovering over the shop to see whats in there that might be rotting.

When a dwarf is beyond saving, there are 3 options 1) send them to conquer and occupy a nearby fortress (needs softening up first by real squads), 2) expel )in the V-> preferences menu) and 3) atom smasher. I like to make 'happy' forts, and have made it a bit of a thing to aim for euphoric fortresses.Troglodytes used to sorta do it because they were inherently aggressive and would sometimes pathfind up to the surface through your fort.
